Have just had a brief look at "GenoMap" from genoPro beta - to help with the problem of "Auto Arrange" with over 2800 family members.
If I split the family down to several "GenoMaps" and I want to upload(update) my existing family tree (created using GenoPro v1.91b - will "GenoMaps" still be able to relink and reproduce the family tree as one big family - I understand from GenoPro Beta that it requests you to upload using GenoPro v1.91b
Hope this makes sense!

There are some problems here. See also the comments on saving v1 & v2 formats under 'Duplicate Picture IDs in XML' file in the Bug Report section.
I found that if you use GenoMaps to split a tree (I call mine a copse - not yet a forest), when you save it you get two files. The .v1x.gno contains all the information from Beta2, although of course it does not have some of the fields added in Beta2. The problem is that the display seems to overlay all of the GenoMaps on top of each other, which with all of your data might be confusing.
I have not tried this suggestion but suspect it will provide a temporary fix until the v.2 Report Generator appears, which is due for Beta13, so hopefully in time for Christmas!
After you have sorted out the individual GenoMaps, Select all of an individual Map and Move it back to the main map (or create a new temporary one). When you open this Map you can pan around it with all of the data transferred and select an empty space; the transfer is not completed until you left click. Repeat this for all of the other GenoMaps. You may have to join some broken linkages; if a line ends without the correct individual, select it and try to extend it. Look for the red squares on the line that it needs to contact ie the links are all in the data base and can be recreated on the display (relatively) easily.
