So, after importing GEDCOM file from MyHeritage Family Tree Builder, tree looks like one in the attachment. I would consider auto-arranging to be one of essential functions, but it just doesn't work

When you eventually sort out the string diagram you will see why aoto arrange will not sort out such a large tree. It will need to be split into smaller parts.
I would suggest you try the options in the help file (press F1). Then start using the table (Ctrl +T) and sort by birth to find someone at top of one of a family line. Either move that person to a new Genomap or select direct descendants and move that family.
The results give a better family view than other family tree programs
