I'm having some trouble wrapping my head around managing sources and parent sources.

I've managed to unintentionally create duplicate Parent Sources while trying to figure out how Sources and Parent Sources work. Can I delete duplicate Parent Sources? Or alter them to be regular Sources? What's the best way to manage Sources and Parent Sources?

Use the menu option Table Layout / Delete / Delete Sources and Citations to delete unwanted sources.  If you try to delete a parent source with child sources then GenoPro will ask you to select a replacement parent source.

Ahhhh!!!  Thank you so much for showing this!  I've always found this a little confusing and felt I was doing it incorrectly.

I've been creating Parent Sources for every single document, instead of one Parent Source and Child Sources under them.

In this screen shot, I've got two Town Registers: the first with 2 records, and the second with multiple.

Is there an easy or most efficient way to create one "master" Parent Source for each of those Town Registers, and push the rest of the sources underneath them?

I think the easiest and most efficient way of sorting this is to edit an xml export of your .gno file.  I recommend Notepad++ for his task.

e.g. I created sample file with 3 sources each with a different parent source

The trick here is to use 'find & replace' on the .xml file to replace parent source IDs  by a single parent i.e 'parent a' or Source00001 in this example.  Your own parent source will no doubt have a different ID

Set it up as above but with your own parent source ID in the replace phase and with 'regular expression' selected as shown and then click 'Replace All'.  Save the edited .xml which can then be opened with GenoPro.  You will need to temporarily rename the title of your other two sources to prevent them being changed by this edit.
