I am not sure to understand your question.  Do you mean you want to create an emotional link between two individuals on two different GenoMaps?

To add emotional relationship, select an individual and either right click to bring up a list or select from the menu bar. The bar is turned on from the top View menu. Having selected the relationship, move to the next person and left click to attach it. The line can be shaped if necessary by selecting it and dragging.

The medical pedigree is on the View top menu

Emotional link between two individuals.
Once it is created - it looks good. But when i'm trying to move (select'n'drag'n'drop) some individuals of geno tree - i'm unable to move emotional links between them.

Does anyone have any idea?

The emotional link should follow the individuals as they are "attached" to them.

For instance, I created a new document with 2 individuals and an emotional relationship.

As I move the "B" individual the link automatically moves remain connected to the two individuals.

I'm not sure to understand what you means by

I'd like to create an emotional link between two individuals such that it overlaps their extant connection; like having the 'marriage' line show the emotional connection between two married people.

The explanation AppleShaw wrote explains how to perform this emotional attachment.  It is worthwhile to display as much information as possible, and therefore, it makes no sense to place one graphical representation (e.g. in love) over another (e.g. married couple).
