How do I best divide a large tree into lots of GenoMaps?

I have a 2600-person GED that I'd like to bring into it, and I'm really, really struggling with splitting this monster into multiple GenoMaps. Since my GED has tons of non-essential relationships, I'm forced to not only do a lot of manual selection, but I must do this with the spaghetti that is the initial arrangement (or auto-arrange which is usually no better). Even when I manage to get a good selection going and move a group over, I'm still left with orphans that are often discovered later on. I cannot tell where these fit into the big picture without looking at their properties, which is labor-intensive. I know, this question has been presented numerous times on this forum, but I'm not sure that I've seen a satisfactory response to it yet. There has got to be a better means of accomplishing what I'm after here. Is doing this whole thing by hand in the above manner the best (or only) practical GenoPro solution? I love this tool, but this particular issue is so frustrating I'm wondering if breaking my file into multiple GEDs first might end up being an easier approach.
